I don't have experience with other MegaSquirt Solutions, but I'm running my 5.8L with a PimpX ECU from Stinger Performance. It's pretty much MegaSquirt in a Ford EEC-IV Case. I'm pretty happy with it. All you should have to do to change it to run a 4.9L is tell it 6 cylinders instead of 8, tune your idle, and then go drive with auto-tune turned on.
