So, had to do a hydroboost replacement (leaking P/S fluid) and I disconnected the primary coolant reservoir and the turbo intercooler (secondary coolant system).
Problem is the primary coolant looked to be the correct orange coolant, but my intercooler seemed to have the regular green coolant in it although the manual
says both systems should have orange. I've never done any coolant maintenance on this truck so it had to come from the factory this way.
Should I just top off the green coolant in the secondary or drain it completely and put the orange in it??

It's not green so don't make that mistake. There have been reports of some trucks coming with split colors from the factory that were built on or near the transition date. The current specification for your truck is to service both systems with Ford Yellow (Not to be confused with Gold, Specialty Green or Conventional Green).
