Does the engine actually shake more or does it "sound" more lopey? If it's more of a sound, when the engine is dead cold start it up and then quickly go out under the hood and run your hand around the manifolds. If you do it quick enough it should not burn your hand. You are feeling for puffs of exhaust from a leak that you may not be able to see, but can feel.

If it is actually shaking, I would suspect a plug wire or a plug. You probably took those off to replace the manifolds? You may have a wire in the wrong place, one of the wires got damaged by pulling on it (very easy to do) or one of the sparkplugs was damaged.

The whole thing shakes with each lope. Its like I'm revving it, dropping the gas till it almost dies, then revving again. And only when warm. On cold start up it purrs like its supposed to.

Get it warmed up so it's running rough, and then get a thick glove and pull each sparkplug wire off and then put it back on. The ones that make a difference are ones that are working. The ones that do not make any difference are the ones not working.
