bearing knock
I have a 1999 f250 with a triton 5.4. It has developed a knock upon acceleration. I do not want to buy another truck, it would be a used one and I am not interested in the crap shoot of a used truck. Is this engine worth rebuilding? I would also be doing some up grades while I am at it. I have heard of guys replacing the bearings, the top end seems sound no smoke, good compression. I don't use it a lot mostly trips to the dump and pulling a small trailer for vacations.

What's your budget like? There are some pretty good after market engine builders out there (and some really crappy ones too). And then there's also crate motors from Ford, the more of your own stuff you use the cheaper it will be. Look in to short blocks, perhaps.

Most of the time you find out the 5.4 isn't able to be rebuilt. It starts easier to order a reman from Ford or Fraser engines. It often takes 3 or more full engine cores to build a reman modular engine. The heads are prone to cam wear and the cranks are often past spec especially if a rod is knocking or the thrust bearing has eaten itself.
