Hello all and thanks for having me here. I have a situation with my truck currently stumping me, first, basic info about truck: 1996 F350 460, C6, 4wd, 65,000 miles. Previous owner had headers with no cats and true duals installed, O2 sensor was installed in new system and egr is unplugged and piping removed. Here's the problem and I freely admit most people wouldn't feel it but I do. Start the truck after sitting and engine is cool back out of driveway and stomp the gas and its a beast, spins both back tires, drive a mile until it comes up to operating temp and stomp it again it feels like its pulling a load. Still plenty of power but not like at startup. Again, most wouldn't notice but I do drive it hard and it's confusing. Haven't checked codes yet paperwork from previous owners mechanic states it's full of egr codes, obviously. I've changed coil and fuel pressure regulator so far, just looking for ideas before I dig back into it.

You need to check for codes and see if there is anything stored besides the EGR codes since it is unplugged, and no longer functioning.
I would suspect O2, ECT, IAT sensors sense they are used once the engine is fully warmed up. The PCM uses a default Open-Loop, Cold enrichment that bypasses most sensors until the PCM senses a warmed up Closed-Loop system, and therefore uses many sensors to adjust fuel, air, and timing.

I suspect possibly ect myself as i had a similar issue on a GM vehicle once the result of no thermostat and ect always thinking it cold because coolant was rushing past too quickly

my 91 5.0 w/ e4od was similar to this, much more torque when colder rather than warmed up, i never really found the absolute problem to this, i upgraded the ignition system (cap+rotor, wires, coil, plugs) and it seemed to make a difference, but it could be placebo.
