If you had a failed trans, you might want to go for a new TC specific to the engine once you confirm things are the same on the input side.
I do not know what you will run into with the controls. I can't imagine they are drastically different but I also can't imagine a 5.4 shifts at the same mph/rpm as the 4.6.
