I picked up a used ECZ-9425-B manifold and it seems on one of the coolant ports there is a hole that's filled with something. is it supposed to be like that or is it for something? also should I be concerned?

Not really anything to be concerned about.....I would remove the "stuff", it appears that the "hole" might be 1/4" or 3/8" NPT. after removing the stuff, run a pipe tap in there to clean up the threads and put a brass plug in it.
Either use a manual, electric, NO choke, or put an MSD/Holly TBI EFI system on it.
My Y has got a brand new Holley 390cfm 4bbl with an electric choke on it. I will probably not even connect it (the choke) .
Have you done any other engine mods? I am wanting to get an EFI on my Y. But it’s stock.
I’ve helped a friend install a Sniper on his, wasn’t that hard. Ia the Atomic fairly the same? I see they’re both Holley brand.
My next door neighbor has an Atomic on his SBC and he loves it. I had another shop try to sell me on the Sniper but I think that was because they had one they wanted to sell.
I don't think they're all that different. The Atomic is MSD and plays well with all the other MSD "stuff" (Holley aquired MSD)
