A remanufactured transmission can be ordered and installed. Those come with warranties. A lot of transmission shops will try to sell you into letting them rebuild, or buying a transmission from them. Less profitable to simply install a transmission which you ordered yourself.
As it turns out, the Ford Dealership determined it was the VCT solenoids. They are also re-programming the PCM.
Have seen this incorrect diagnosis many times. The VCT solenoids and phasers noise is distinctive. The dealership also knows that of it was in fact a timing issue you do the whole job including the oil pump as a "total" rapir and not a bandaid.

Why would you replace the oil pump on a timing issue?
Phasor operation is run by dirty oil pressure thru vct solenoids by command of pcm .Oil pressure determines where cams are supposed to be. Ford oil pump is marginal at best .Leaking tensioners etc they will not be where they are supposed to be .

Why would you not it's part of the repair. The stock oil pump is fatally flawed and caused lots of issues. The pump is to be replaced with a full timing job. It's not optional its required. The phasers also get replaced along with chains, tensioners and guides. You don't just replace VCT solenoids.
