Rough shifts

Anyone had any experience with rough shifts. It downshifts fine but up shifting can be a jolt in the first 2 gears, 3 not as much and 4 to 6th is usually smooth.

Details:

Driveshaft replaced with new heavier duty aftermarket. New carrier, new joints, improved center yoke design. Helped but not solve.
Rear axle bearings, seals, and gears changed professionally and independently from other repairs.
Transmission front and rear seals, along with o ring kit for wiring harness that was also leaking. I think it started more so after that. I do know the filter and fluid were changed, but I couldn't get a straight answer on brand. It just says new synthetic fluid. If its not Mercon IV, would that cause anything? Any other thoughts?

It may have also started after I got stuck in driveway before tires with stock tires. Along with the mud slung all over house ABS and brake light came on. As soon as I started down the street it made a hard pop and then lights went out and never came back. Any correlation?

How many miles on it?

Who did all of this work listed?

. . . and for that matter: Why will the doers of the fluid change not reveal what kind of fluid was used?

I thought I did in the signature.

For now,
2010 F150 4.6L 3V
136,000m
4.10 Rear, limited slip. (33" Tires)

Driveshaft I did, ordered it from a large driveshaft specialty shop.
Transmission was done via dealerships choice of an independent shop via a now expired service agreement. Its a GM dealership, but they don't do major repairs on other manufactures.

Now, since the original post I jacked up the rear and when both rear tires are spun it makes a wheel of fortune spin sound. Took it to a well respected Differential shop and the bearings and carrier are suspected.
