Looking at getting an OEM 4 barrel intake for my 1972 F250, 360 2bbl. The 4 barrel has casting number of C4SE-9425-A. Would this work with my stock 360 heads? Or will the ports not match? He also has a couple sets of heads available, one set casting numbers C7AE-A, other set is C4AE-G. Maybe either of these might be a better match? Now it is in the plans to rebuild as a 390, as I already have a crank and connecting rods, if this makes a difference. I guess what I'm trying to find out is how big an issue would port mismatch cause.

Those heads will probably work. Check exhaust manifold bolt pattern on the C7.. manifold.
Your engine should have D2TE heads, which are fine and had as OEM hardened seats. (Unless they are worn out or have been ground) Hardened seats last a lot longer with unleaded gas.
This site has the intakes--you have to weed through it for FE, and if you look above, you can switch over to heads, blocks etc
Don't sweat the port mismatch if any. It's not that big a deal unless you're going all out in your build. With a 360 ? They don't make enough power to affect this.
