Where is everybody running there ground wire for aftermarket amp on these trucks?

If you want to avoid any engine noise, run the ground back to the head unit ground point. (common point ground). If you attach it to the frame, there could be a potential difference.

SMD put a giant system in his 17' and he grounded it to the body where the seat bolts in. If a professional sound and sound testing hardware designer did that, I'd say you are fine.
