so had my 2nd e40d explode had a doner truck here with the smaller aode trans so decided to try putting this in the truck i got farward 1st gear and reverse it wont shift to other gears i swapped the trans wire harness to the aode . the only one that dont match is the 2pin plug that goes into the manual transfer case what am i missing to get this small trans to shift.
If you didn't swap the flexplate to match the AODE (4R70W) transmission, then the transmission is probably shot.
The E4OD and C6 share the same flexplate, the 4R70W and AOD share the same I believe, but you can't use the flexplate of an AOD or 4R70W With an E4OD or C6. You needed a flexplate for the 351(I assume this was your engine or 4.9) and AODE or 4R70W transmission.
i did not swap felx plate as they were the same width it is 5.8 liter the trans was behind a 302 so should be the same from what ive seen over the years so aod was behind 302 now behind the windsor

You needed a flexplate for an '80' Crown Vic and 351. When you installed the transmission, bolted it to the engine, it shoved the TC too far back, damaging the transmission pump. Then when the engine fired up, it sent shrapnel all through the transmission.
Keep the E4OD. It's the strongest transmission available for these trucks. With a rebuild/remanufacture, it's $2500-3500. Money Well spent, and will have a warranty, Ford will have the best warranty.
Just to rebuild the 4R70W (AODE), it's going to run $1800-2500.

As timbersteel mentioned the E4OD is based off a much stronger transmission than the 4R70W and somehow you are managing to break those.
