It's not uncommon for the new ones to be thicker at the mounting flange. The originals were much thinner and prone to cracking or breaking off entirely. When I replaced mine, I went to the hardware store and got longer bolts, and two of the three holes on my original water pump were split or broken off entirely, causing me a coolant leak. Just be sure you don't get them so long that you drive them into your #1 cylinder wall. And be mindful of torque specs--they don't require a whole lot.
