So I've read the owners manual about the location of wires in the cab but what I keep missing are the ones everyone keeps talking about in the engine bay. Also if I use these wires do I need to connect them inside the cab? I have some emergency lights I need to wire up and these would be a blessing if they are what I think they are.
Upfitter switch wires: They are tucked up right near the firewall on the driver's side of the engine compartment. They already have fused power supplied to the switch and the wire in the engine bay is the output of the switch. Use that as the switched power supply for your lights.
The blunt ended wires in the cab in the passenger footwell are unpowered pass through wires for hooking up controls for things like snow plows. They are there so you don't have to drill holes to run wires through the firewall.
Ok that works but what is the deal with the passenger kick panel? I need to wire up my Feniex Switch Panel and possibly just use one the upfitter switches for my dash lights. Do I need to run wires back inside to do this?

If your emergency lights will be on the outside of the vehicle (ie in grill or on headache rack), then you don't need to connect anything to the inside of the cab. Just find the wires under the upfitter relay box (drivers side near the firewall), connect the appropriate wire to your lights, and the that upfitter switch will work the lights.

The pass thru wires are incredibly short and hard to work with.............geez Ford, what were you thinking !! Since I had run wires anyway from the relay box to get to the pass thru wires, I just continued on and ran my wires through a rubber plug right in front of the passenger seat, then to the nearby floor board/door chase, then the kick panel, and ended behind the glove box.

I have lights inside and out plus a switch box that will control everything if I wire it in. I'm hoping to use the switch box
You can run an upfitter wire to one of the passenger side pass through wires to bring the switched power back inside of the cab to your switch box. Then the outputs from the switch box will go through different pass through wires to go back out of the cab.
You might need to make this change since you might want your emergency lights on without having to have the key on. And I finally got my very slow internet to upload the whole pdf file with the upfitter switch info.

Couldn't your you just hook up to the SB106 Circuit - Brown/Red - Fuse F6 - 20A
It is battery hot
If you are using your own switch you really don't need the upfitter. I haven't looked but apparently that Brown/Red wire is in the same bundle with the upfitter wires.
You might need to make this change since you might want your emergency lights on without having to have the key on. And I finally got my very slow internet to upload the whole pdf file with the upfitter switch info.

I want to have it on like a "master" switch. That way I can't accidentally bump the switch and activate the lights. I can get a 30 day "vacation" if I get seen using my lights when not on an emergency scene. I don't respond with them on and I'm fire police, so I direct traffic and get yelled at for causing traffic delays.

I am about 48 hours away from getting my Feniex 4200 and Feniex Fusion Visor Bar delivered and have been going nuts trying to figure out where i am going to run wires to my '17 F250.
I fully plan to photo and share where i put everything once i get started,

How easy would it be to "pull" longer wires thru the pass thru ? looking down there this after noon i was curious if it would be easier to just "pull" a new set thur and replace those short things...

I did a full up fit of my 2017, including a full visor light and 4200DL controller. I believe there is a link in my signature below to the thread. I can answer any questions you might have. Ran all my wires along the driver and passenger side kick plates, used the pass thru grommets on both driver and passenger sides, and used the floor grommets on both sides as well. Didn't need to drill any holes.
