Did it have a 240 in it?
The shifter question would require maybe a cable setup. Push/pull with 2 or 3 cables. Some front wheel drive manual transmission cars use such a setup.
Will the EFI fit under the doghouse?
Google "remote shifter for manual transmission" and find a bunch of home-made stuff, mostly for moving the shifter back via rods. Systems are commercially available:

1961/64 came with either the 144 or 170 I-6. The intake manifold is made as part of the cylinder head.
240 I-6 introduced in 1965 Econoline.
Ford offered the Dagenham 4 speed on 1962/63 Econolines, its shift lever is 4-on-the-tree!
