1997 ford f150 lariat electrical Problem

I hope I am posting this in the right place I'm new here and am hoping to get some help with an issue I have with my Truck, as in the title I have a 1997 ford f150 lariat 5.4 this truck is in pretty good shape but I am having some interior electrical problems.

I have had the truck for a couple years the issue is when I first got the truck the windows would not roll down so I assumed the motors were bad so I replaced them, but that was not the problem it was the wire harness in the drivers side door so I replaced it with the exact same one. The windows worked fine for the last year+ and everything seemed to be fine until this last month, all of sudden the windows stopped working and some odd things started happening like when I open the door (drivers or passenger) the interior lights start to flash or if I am driving when I hit the brake the interior lights will come on.
Here are the things I have tried I pulled the door panel off and check the wiring on the harness and it all looks good, I replaced the fuse box and gem module, not sure what else it could be any suggestion would be greatly appreciated.

You said you replaced the fuse box and the GEM module. Did you notice any corrosion or signs of water leakage in that area? The windshields develop leaks and the water runs down the inside of the firewall right into the GEM and the fuse box.

If that looked ok, I would check the cab/body grounding. Find the ground wire going from the rear of the engine block to the firewall. Take it apart and put it back together and make sure it's ok.

When I first got the truck the windshield did leak but I had a new windshield put in as soon as I noticed it, like I said in my post I replaced the fuse box and gem because several other forums and friends said that could be problem.
The GEM was not cheap just under $200 and I got the fuse box for around $30 replaced them and it still did the same thing, I will look at the ground cable tomorrow.
I will post what I find on the ground thanks for your reply.

It's probably time to quit "guessing and replacing" and do some actual troubleshooting.
