Question about F350

I looked at an F350 yesterday and while it was running I could see a shaft turning on one side of the transmission. The shaft was expose and it did not connect to anything. It sort of looks like a PTO shaft. Look forward to your replies.

Sounds like a pto shaft to me. You should be able to turn it off, either a cable or lever controlling them normally. Also you can just unbolt it and install a flat cover plate in it's place if you don't need it. Very common on larger trucks to run various things but most common would be a hydraulic pump for a dump bed.
