Engine knocking (Video)
I recently put the following new on my 1999 4.0 OHV Explorer. The background behind all of this was I had a vacuum leak somewhere on the upper intake and my alternator was slowly going out. After looking around I found part of the intake was warped, creating the vacuum leak and the error codes P0171 and P0174. Since I had the intake off I decided to take a look at the fuel rail and the injectors. Over the years of off-roading, mudding and not cleaning my engine bay gunk and dirt accumulated over the fuel injectors and ports so I cleaned them and replaced the fuel injectors.

130 AmpAlternator
Upper Intake Manifold
6 Fuel Injectors
Fuel Rail Gasket
Replaced the EGRTube O-Ring
The first time I put everything back together my truck ran with no knocking at all. The issue was one of the o-rings on a fuel injector did not seat correctly into the fuel rail and subsequently was leaking fuel so I had to take everything off to fix it. When I ran the engine there was no knocking just misfire from the fuel injector not being seated correctly.
Second time around I got everything seated correctly, all hoses and connections, etc. And now I have a terrible knocking noise in the engine and I for the life of me cannot figure out what is wrong.
I've tripled checked my firing order for the spark plugs from the cylinders to the coil pack and all the connections.

I've noticed when I disconnect the vacuum hose from the EGRvalve the vehicle runs smoother for about 5-10 seconds, the knocking subsides somewhat, when I reconnect it knocks more rapidly.
Fluids are all normal. However I am leaking what appears to be radiator fluid or power steering fluid but again all the levels are fine.
The EGR tube gets extremely hot even if the car is only on for 30-45 seconds... it gets so hot that the burlap around the top of the EGR tube that goes into the upper intake starts to smoke... I posted a video of the sound to maybe give you guys a better idea. I can only run the vehicle so long before that burlap starts to smoke.
