As far as CPU, here may be a few differences given the age difference. Other than that, as far as I know it should be compatible. I did a 4.9 to 302 swap and had an issue regarding bell housing but I don't see that causing an issue since its 460 to 460.

You just need the engine to replace your current one Why do you think you would need the computer? Aren’t they both SD engines? There are others that have the knowledge regarding what changed year to year but they will tell you not to use any of the wiring from the donor engine.

I don't know if the wiring harness or something else might change with a non 1988 motor swap. This 88 has items that are particular for the year. I'd hate to swap motors and be w/o the truck trying to find parts.

What specific parts are 1988 specific? If you feel there is something different then swap those parts from the 1988 to the 1994. One item that does come to mind is the TPS connector changed. Easy button is to move the 1988 TPS onto the 1994 throttlebody.
Do not use any wiring or CPU from the 1994. Keep as much of the original parts/wiring as possible.
