I just changed my plugs and the drivers side valve cover. Now my truck is running really rough and shifts hard. I have a 1999 F-250 Super Duty XLT with 187,000 miles on it
Is your truck's check engine light on? Do you have a code reader? Look for a misfire code. You may also want to check the gaps on your spark plugs. When installing them it is easy to bang the tip of the ground electrode causing the gap to decrease.

I don't know anything about your engine, but I wonder if the plug wires are in the wrong order. Although it seems like it would barely start if that was the case. Maybe one of the plug wires isn't seated all the way. You could have also damaged a plug wire and it's not getting full juice to the spark plug. I've done this before and it destroyed my torque converter. Be careful.
