Not sure the colors of your wires but I looked for a while and this is the only thing similar I could find.
My truck is 100% unmolested under the hood so the location of everything is where the factory intended it to be.

I believe that's it. Yours looks like a 2 wire connector and the one I have is the only 2 wire connector I can find other than the knock sensor and that's plugged in.
You can see in this pick how my O2 sensor is routed and mounted to the front of the passenger side valve cover.
I went back out and snooped around a little bit more but couldn't find the other plug that's in question. I even felt around behind the intake and was only able to feel vac lines.
While I was at it, I snapped some more pics to post so you could look at them to see if anything else catches your eye.
Your awesome man thanks for the pictures and for the peace of mind on that back plug. Nothing else stands out to me. I wonder why Ford moved the location of the o2 sensor to the front of the valve cover. Just more clutter
I'm wondering if it wasn't originally like mine but in the process of taking the motor out and putting it back in it ended up there.
Seems like a lot of the time when guys yank the motor out and put them back in the wire and vac routing is an after thought.
Judging by the looks in your first pic, it's quite possible that your harness was mounted the same as mine.
the connector in question is before the MAP sensor. Then after the MAP sensor it's the o2 sensor. Think I'm ganna try to find another wiring harness and compare the 88 one to a 92
I would think your good if you don't have anymore codes and your power is back. If your as picky as I am however, I'd be putting that harness in its proper spot. I know, easier said than done.

I'm the same way, It's bugging the hell outta me not knowing what's that's for much less that I have an unplugged comnector. I found a bunch of diagrams but none for a 87-91, Only 92 and up. Hopefully someone with a 88 comes and looks at this as well
Mine came capped like that from the factory. I always thought being that mines just an XL that it was a plug for an option that I didn't have.
now that you say that I have a custom that's pretty basic. My xlt had cruise control and all that stuff but this one doesn't have anything so I guess that could be the reason. And actually now that I think about it I don't even have a lamp/light under the hood like my xlt did
