I have a 2001 f-350 and noticed these little tiny spots forming on the roof. My truck is white so they're noticable. I have no idea what could be causing it but they're scattered all over. Is this something ford would repair seeing it's still under warranty? Anyone have some advice how to remove them if Ford won't fix it?

On a three year old truck? Sounds strange. Are you sure the spots are coming from beneath the paint? It almost sounds as if iron filings laid on the surface and stained the clear coat when they rusted. If that is the case, a buffing would probably take care of the problem.
I'm just taking a guess here since I can't see the problem. Some questions that come to mind are:
1) Is the clear coat lifting?
2) Are there pits in the clear coat?
3) Is the paint bubbling up?
