If the shop who botched the install won't correct it, and ARE is not responding, maybe try an insurance claim for damage? They will go after the shop, and the shop can fend for itself with ARE. Did you pay with a credit card? If so, have the charges reversed for not receiving the product you payed for (a new, proper fitting shell). You may eventually lose on this one, but the store will have to jump through hoops and fight to get their money. If you can get them to take the shell off and keep it at a the shop to be evaluated by ARE, that is even better, because you don't even have the product you paid for in your possession. Finally, file a complaint with the Bureau of Automotive repair or whatever agency in your state oversees car repairs, and another with the better business bureau. You can destroy this business through the regulatory process if you are willing to invest the time.

These are great ideas and avenues I may take if they don’t take care of this. I am giving them a reasonable amount of time to respond and take action before I take it any further.

Install is part of it, but an install isn't rocket science. It can still leak through other places like 3rd brake lights, rear hatch, windows. I have a Leer that leaked through a window. I had a Covermaster that never leaked. I bought both second hand on Craigslist for much cheaper than new, so I can't really complain. The Leer was $700 and the Covermaster was $250. Of course you guys have to deal with them getting the issues sorted out with a new bed style.

A topper like that or a fiberglass tonneau definitely should not leak. I had my Leer 700 series on my GMC Sierra for 7 years and never had a drop of water in the bed. I went with the BakFlip MX4 on this new Super Duty and I already regret not going ahead and getting the new Leer. The BakFlip leaks very badly I'm not even sure why they bother with the drain tubes!
