Battery replacement

2012 F350 6.7L DRW King Ranch (new to me. Bought 1 month ago from dealer).
Short version: Oddly, truck would not start with the key, but would start with the remote. Pulled and replaced both batteries (both batteries were out of the truck at the same time).
Truck now starts fine but the check engine light is now on. Read the owners manual which says (among other steps) to drive the truck for at least 10 miles to reset the idle stuff which I did.
Any ideas as why the check engine light might be on?

Note: I did notice that there was a recall about some exhaust sensor which as far as I can tell has not been done.

Exhaust sensors are probably not your problem. Pull the codes so you have an idea where to look.
