Transfer Flow Trax Two

Hi, I am new to the diesel world. I had a 1998 Ford F-250 I used to tow my 24’ Haulmark race car trailer. I just picked up a 2008 F-550 pickup bed with only 77K on it. My question is this has the transfer flow trax two system on it and two fuel filler ports on the truck. One goes to the main rear tank and one to the transfer tank. Should I fill both tanks? Sorry to ask, but I am new to this.
