Hard shift 2-3 (Flare?) when under acceleration

2005 3.0L 4x4 Escape. I am experiencing a hard shift from 2-3 when under acceleration. I believe it is considered a shift flare, as I would not consider it a slip. If I back off the gas just a tad before the shift to 3rd, it will shift fine. Also it downshifts to 3rd normal. This problem surfaced during and after a bad alternator. The vehicle would not start. I first tried a new battery and drove it a day or so, unknowingly driving on just the battery. When the vehicle was close to dying the shifting problem started and then dash electronics started to act funny and eventually the vehicle died. I've since had the alternator replaced, but this shift problem still exists. I have read that after prolonged power loss the TCM needs to relearn shift habits, but I've put 100+ miles on it since. Is it possible the low voltage condition damaged a shift solenoid in my Transmission? Do these flares cause further damage, or can I live with it for another 9 months or so until I get rid of it? I have not tried to change the fluid yet, but with the way this started it makes me think it will not help. I'm hesitant to dump more money into this considering I just did an alternator and subframe in the past 6 months. But, I hate to let a semi cheap fix turn into disaster. Any help or opinions are appreciated.

I would guess you have something funky going on with the the wiring somewhere.
If you "unknowingly" drove on just the battery for a day or so, then the alternator light was not lit....and it should have been.
System relearn - Yes it should relearn itself. Mileage can vary since there is a major difference between highway and city type driving, but it seems 100 miles should cover it.
Low voltage should not damage the solenoid, but high voltage would.
Depending on how many miles you have on the vehicle, it may be time to have the fluid flushed out. Easy way to tell is to remove the transmission dipstick and wipe it on a clean white cloth. The fluid should be reddish in appearance. Anything leaning towards brown means it's time.
Transmission fluid looses it's detergent qualities as it ages and the valves can start sticking due to a buildup of crud.
If you're unsure, take it to a reputable transmission shop and get their opinion.

I took it to the local transmission shop. They replaced the servo assembly, return spring, and servo cover. They said that is the typical cause of the 2-3 flare in the cd4e transmission. $195 and the flare is gone. It now shifts into 3rd much quicker. I guess the alternator was just coincidence. Thank you for the help.

My 2010 escape has an issue that seems exactly like yours. I believe only when it's cold: during the first half mile of driving. And only from 2-3. And when lifting throttle just before, it feels better.

Mine has the 6speed automatic though.

I have to look into this. Another guy on here said "2-3 shift flare is commonly remedied by emptying your wallet".
