FWIW, I have a 99-07 shell on my 2012 with tailgate step. It fits fine. I adjusted the rear glass to make it work...it is not perfect. I also talked to a Leer dealer and for my particular shell it was $500 to replace the rear glass. For now I will make due like it is. This back glass had a rubber strip at the bottom. Right now it is trimmed to go around the tailgate step.

Can you snap a picture of your gate and window and the bed ends over the taillights? I have come across a few caps and passed because I didn't think they would fit.

Hopefully these help a bit. You can see how it overlaps the factory bed rails.
