You can test if those wires are connected to an amp in the other end easily by using a cheap speaker you have laying around and connecting it to the wires as shown and see if there's any sound coming from it. If the previous owner changed the wiring, it may not be connected to the amp in the other end and might have voltage on the wires if he used them for something else. Hard to know what previous owners do with their vehicles....

Well isn't that just confusing as hell. I found an image that shows the position of the amp over the subwoofer as it sits above the left rear tire. That looks like the C pillar on the right side of the image.
Yep, it is pretty confusing. That's for the Expedition apparently, according to the wiring diagram I have on the '05, there's no amp on the subwoofer in the Navigator, but rather just 4 speaker wires powered from the "radio amp" under the navigation unit in the center console up front. Since the connector pinout matches the one in the picture, I'd say the chances are pretty good that it's the same in the '06 as well. It shows two subs in the wiring diagram, but I doubt there's room for two physical subwoofers there, so it must be a dual voice coil sub on it...

I don't know because the 2006 Navigator shop manual shows the amp as being there in the image. I really hate it when Ford does this.
Same with the '05 shop manual, my guess is that the subwoofer section covers the Expedition version of it, while you only see the difference when looking at the wiring diagram. Googling it was pretty useless as there was a lot of conflicting information about it.
Well, I really appreciate all the input from everyone. Im glad im not the only one confused with this.. I should have a speaker laying around in the garage that I will try when I get home. I don't see any other plug under there that would plug into the amp. The sub with enclosure I purchased is from an 06 also and the plugin looked the same as the one I showed (opposite obviously). So I guess I will just have to try it when it gets here.
Well he good news is that the sub and enclosure came in the mail today. I pulled the back panels off, which took some time and plugged it in and everything worked as it should. Sounds pretty good for a factory system that's 10 years old. The bad news is that the sub has some crackle and distortion at high volumes. So I will be pulling it apart again sometime in the future and replacing it with an aftermarket one. Thanks again for all the help!

I don't think these subwoofers are any match for an aftermarket one, but they do a decent job as a factory sound setup for the year. It gives you a nice sound with bass in it, unlike other factory setups where bass is virtually non-existent. There are a few options on aftermarket if you want to upgrade, I think Kicker has some woofers and speakers that fits in the original OEM spots, but if you want more power you'll have to build a wooden box that fits the space. JL Audio sells a "stealthbox", just google "expedition stealthbox". The factory plastic box can't handle a high power woofer..

Yes that's correct. There were four wires that must be powered from a different location. I didn't look for the amp at all, but it definitely wasn't anywhere in the back.

I looked into it a little and it looks nice, but a little more then I would want to spend. I will probably just end up getting a shallow mount 8" and call it good.
The stealthbox is a bit pricey yes. If you have some woodworking skills or have a friend with such skills, it shouldn't be so hard to custom make a wood box that fits in the place. That's probably the route I'm gonna take when the time comes. A vented wooden box with a long throw 100-200W sub capable of reaching 30Hz would be good coupled with a nice set of speakers in the doors and maybe high-mounted tweeters on a 4x50w amp.
