5.4l programmer

Well im new to the programming world, and i know there is days worth of reading material on this subject, supporting and opposing opinions, but i was hoping for some help on my personal situation.

I have a 2006 f150 with a 5.4 3v
it came with a cold air intake and muffler delete, and it seems to have made the vehicle run a bit off. (rpms seem to float a bit before returning to idle when the truck is revved. i was told a programmer would compensate for the add ons.

i know some people disagree with programmers, but would like one simply for the benefit of live monitoring of the motor.

I believe i have narrowed down my options to custom tunes, on either an edge evo (or gryphon) or sct of some sort.

any advice or personal experience of benefits/downfalls over one or the other would be greatly appreciated. Thanks!
