4r100 problem

4r100 problem
I have a 1999 f250 sd with a 5.4 litre and a 4r100 tranny, the motor went in it and when i pulled the motor i didn't relize it had 4 bolts on the toque convertor and pulled the little input shaft out and i slide it back in and tried to put the togue convertor on it wont go all the way in. it is is the small shaft for sure, the shaft sticks out pass the bell housing.
So the big problem i cant get it out or in.
any help would be greatly appreciated..

Just to let you all know I got the shaft out by using a pair of vise grips and a slide hammer..
Clapped the vise grips on but not too tight than hooked the slide hammer on the vise grips out it came...
