Have a 1965 F100 with a non standard year 289, not sure what year, with a 3-speed manual transmission on the column. The truck no longer starts. We have replaced the starter and relay and still only get a single click when engaging the ignition switch. Tried to bypass the relay prior to replacing, still just one click. Through many owners and years, there are some wiring issues, but it did run and start just fine up until recently.
Sounds like the starter is bad. Make sure your positive and negative are in good shape and connections are clean. The ground side causes most starting issues. If this doesn't work I would pull the starter and take it to an autoparts store that can test it.
Check your battery cables and terminals. Cables can corrode due to a nick in the insulation or exposure to battery acid, which happens fairly often. One day there just won't be enough metal available to conduct enough amperage to start. Happened on my '62 not that long ago. Started up and then just wouldn't the next time. I took that opportunity to upgrade the positive and negative cables to a larger gauge. Starter turns every time now.
Since you already changed the starter, for the heck of it, loosen the belt and try and crank it. I've seen locked up alternators keep a motor from cranking.
For that matter, take a socket and breaker bar and try turning the motor with the bolt on the front of the motor. If the motor turns with the breaker bar, then I'd start checking wiring and grounds
