Low battery and CEL

Low battery and CEL
2013 F250. Wife turned the ignition on to roll up the windows before the storm (good thing) , but left the switch on. Both batteries dead. I charged them both (although not completely). Started OK but have a check engine light on. Any worries???or should I just put the battieries back on charge?

When I did this with my 02 it took an eternity to bring the batteries back up to full charge. I would try that first. I found I had to charge them separately and then run it a good while. It did give me an unplanned opportunity to clean my cable ends and battery terminals.

If you pull the batteries(or just connections) and charge them individually verses in parallel they will charge faster and it gives you the opportunity to clean the posts & terminal ends.
When charging in parallel you need a big fleet charger not a bitty dyi'er 6-10 amper.
