My '95 california truck has 3 line that are connected to a 1 plug connector and can't tell were they all run one does go to fuel pressure the other 2 go around the back of the intake.
OK.. I see some non standard parts like those mustang valve covers so what systems have you removed? It's possible you don't have anything to plug in there so just cap it, if the truck doesn't run right like that you have other problems.

My phone is broken so thats not even my truck but that is the same vacuum tree
On my '96, one red goes where you see it in the pics above then the harness circles around the back of the engine and then towards the front where the blacl will go to the vapor canister (plastic) and the other red goed back further to a tee next to the trans dip stick
