Though I'm not familiar with the Navigator, for Expedition the '05 was updated, pinned "2nd generation phase 2", which new engine, new transmission and upgraded electronics including new dash and some new features. Not sure how this was on the Navigator, but could be worth looking at. I know that Navigator supposedly had the power lift gate in '05, while the Expedition did not (makes me want to retrofit that! lol), other than that you'll have to test both and decide which one you like better. Personally I like the Expeditions design better. The Lincoln has nice wooden accents and nicer speaker setup with tweeters mounted high up on the doors, but overall design is to me not so nice, I think the Expeditions dash and overall design flows a little nicer, but that's personal opinion. The newer Lincolns are really nice though.

And (maybe someone can confirm) I believe the 2005 5.4L Expedition has the 3-valve head with the three piece sparkplug that is famous for breaking when changing them out.
