The PATS system is only looking to match the key information to the cluster programming when the ignition is initially turned on. It doesn't constantly scan for safety reasons, because if it did the truck could potentially shut off while driving with a momentary glitch in the system. So, your experience with the truck continuing to run when you pulled the cluster but failing to restart is normal.

I had an '07 F150, had the same issue, I had a new cluster fitted but had to have it configured on the Ford IDS system, doesn't have to be done by a Ford dealer, just someone with IDS which I assume CircuitBoardMedics have.
