OBD II CODE CLEARING 97' Ford Explorer V6 4.0SOHC
Does anyone know if it makes a difference if you clear the codes with the vehicle running or just the key in the on position. Is one correct and the other not?

From what I've seen, the scan tool will instruct to have the key on and engine off when clearing diagnostic codes. I'm not sure I've tried clearing codes with the engine running. Do you have a scan tool that will allow you to clear codes with the engine running?
