Yeah, I didn't enjoy that day and neither did my wallet. Nor did yours. OP, I'm with the others that have suggested a full bleed to get new fluid everywhere. I'd also consider replacing the soft lines with the Russell (696490) braided set as the soft lines can deteriorate over time internally, causing more issues.
I had that happen too, I fixed the calliper, and left the rotor on there. Took a little wile for the new pads to take the shape of the rotor, but no problems here.
Did they switch out the rear small discs for anything larger after '03?
When I did my brake job I noticed how small those rear discs were and I was curious as to why they went so small. I would think upgrading those to larger rotors and rebalancing the system would provide better braking for those towing larger trailers.

Ford went bigger in 05 and again in 13. I've read that brakes can be converted but I don't know what's involved
