Problems after driving with dead batteries

Hey guys, I have some funky stuff going on with my 6.0. It’s a 2004 and I have been dealing with someelectrical issues lately that I think all stemmed from the alternator goingout. Recently had the FICM rebuilt andtuned after burning it up. I haven’tdone anything to the motor or transmission other than put straight pipes and anSCT on it with one of the preprogrammed tunes it comes with. <?xml:namespace prefix = o ns = "urn:schemas-microsoft-comfficeffice" /><o></o>

Lately the alternator was working intermittently and Iordered one a few weeks ago but it was back ordered and took a while to get tome. In the mean time I was driving acouple hours away from my house and I noticed it had completely stopped workingso I headed home to park it. On the waythe batteries completely drained, I was monitoring the voltage with a scangauge. The radio went out, the abs lightcame on, and the ac stopped working…the batteries got down to about 7 volts butthe motor was still running. A few turnsbefore my driveway it started shifting hard too, taking a while to shift andthen slamming into gear. <o></o>

After getting home I disconnected the batteries and chargedthem up. My alternator came in and I putthat in and waited until the batteries were charged before driving it. Now the batteries have plenty of power andthe alternator is charging but the truck has been doing odd things and Ibelieve it probably has to do with it being driven with completely deadbatteries. My biggest concern is thetransmission. Now it takes more than acouple seconds to shift from park to drive at times and while driving it shiftslate and rough. Yesterday was the firstday I drove it with the new alternator, I noticed the tow/haul light was flashing. I checked the codes with the SCT and I don’tremember what it was, should have documented it, but there was a tranny relatedone that mentioned something about a friction material I think. After clearing the code I drove it around abit and everything seemed okay but it was raining so hard I couldn’t reallyhear what the truck was doing. On theway to work this morning it took a few seconds to shift from park to driveagain and was having some more weird shifting behavior and the tow/haul lightwas flashing again. When I parked atwork I ran the codes and the only ones were P0671, glow plug I think, and P1729which was something about the 4x4L switch and not the same code I readyesterday. <o></o>

Should I not be driving it? Anyone know what I should do? Anyone know what could be going on?<o></o>

Don't know how many miles you have driven it since the new alternator but it may still be in the "re-learn" procedure in the tranny.

Get those FICM numbers that Josh ^ is talking about too! You MIGHT have taken out your new FICM!

You may also have fried something inthe tranny as well.
The tranny is electricaly controled you need something to read the live data from the tranny as well as codes and somebody who knows tranies to look at it.
