So had this truck for a few weeks now and still finding little quirks. Don't know why I didn't notice any of these before but while changing my spark plugs I found them. I have notice that the heat doesnt work properly I thought it might be a bad core but being as how Ford loves there vacuum systems I was thinking this may be why.
Im assuming these two are supposed to be connected...what do they do?
Couldn't even find where this one connects to on the other end, help?

The vacuum lines won't affect the heat. It will affect where other comes out though. If you get no or little heat, check the blend door. If your blower motor isn't working on low but is on high, find the connector on the heater Plenum and remove it and what it's plugged in to (called a blower motor resistor) and replace.
Repair those broken lines, that means you have a leak. That's not terrible on your motor but if enough air gets in then you'll be running lean, which you don't want, especially under load.
On the last picture, it is fine the way it is. It is part of the air injection for the emissions system. The rest should be able to be sorted out with the vacuum diagram sticker. If yours doesn't have the sticker anymore let me know and i can get you to a web site that has them all.
