But as a game I'll take a crack at what I believe you are referring to.
Pretty much everything in the engine compartment.
Has CC instrument panel, side mirrors, aftermarket steering wheel/column, customized upholstery, carpet, guessing on the AC but I don't think it looks right, CC grill, 4 on 4 1/2" or 5" lug pattern, disc brakes, stainless windshield trim, chrome vent window trim, chrome tailgate latch handle, I don't know what kind of shifter it has but it comes through the floor in the wrong spot, did the non CC 66s have windshield washers?

1965/66 Custom Cabs came with stainless steel windshield reveal mouldings, anodized aluminum grille, sweep speedo instrument cluster...all of which this truck has.
Truck missing Custom Cab door trim panels, nameplates on the doors. The only way to define a Custom from a Standard Cab is by the BODY code.
I could see swapping in the anodized grille and sweep cluster into a Standard Cab to 'dress it up a bit.'
But how many people (besides myself) would go thru the trouble of locating, in this day and age, the stainless steel w/shield mouldings then install (plus the specific w/strip) it all in a Standard Cab?
Vent window 'division bars' are the same for all...I can't tell if they've been chromed or the stainless has been polished.
The dash is the same, the sweep speedo instrument cluster was only installed in 1965/66 F100/250 2WD Custom Cabs and Rangers.
However, if a truck was special ordered, sweep speedo cluster could be deleted, replaced by round speedo cluster.
All side mirrors were optional, all were dealer installed, even if ordered with the truck.
Carpeting only available with Ranger package.
Tailgate handle originally cadmium plated...it's the same 1967/72.

From serial number 760,001 (October 2-end of 1966 production) washer switch incorporated into two speed wiper switch.
You haven't pointed out the two most glaring (to my eyes), things that are out of place. One is in the engine compartment, t'other inside the cab.

All Fords I have owned with wing windows had black dividers.

The glaring things to you I can only guess at. I believe they are the red fender aprons and the single color paint interior. I have owned three slicks and though they were all single color exterior, the interiors were tu-tone.

There is something under the hood that's not supposed to be red.
My '65 Standard Cab (it was until 1983) was Wimbledon White, dash was white. Steering column and wheel, seat upholstery was blue.

Looks like the previous owner got a bag of plastic wire ties for x-mas, installed every one on the left fender apron. There are so many, it's ridiculous
