Look closely at the door strikes. They should have a nylon (plastic) bushing around them. These often brake off resulting in door rattle like you describe because the metal left behind in not the right diameter. Replacements are inexpensive (less then $10) at your local auto parts store.

While you check out the strikers, with your door open, grab a hold of it and try and move it up and down. The hinges get a real workout and can get sloppy over time and abuse.

Are the threads in the door 7/16-14? I replaced hinge pins last year too, they were for a chevy malibu! I took the one from the door to the ford dealer and they told me to go to the chevy dealer! got the right one though.
