Is there a major difference between these two? I've ridden in a stock truck with a 4.6 and a lifted truck with a 5.4,so with my experiences I cannot compare.
However,when looking for a truck I've been skipping trucks with a 4.6 due to the fact that I want to lift the truck,say 6-8" of lift with 36-37" tires? The gears would be stock for awhile,but would be replaced with 4.56 or 4.88 when I got the cash.
Same Hp, more Tq. The blocks just a bit wider with a longer stroke. Same heads.
The 4.6 is easier to get mods for (Intakes, S/C, etc) but in a truck that weighs a lot, I'd go for the 5.4.
The 4.6 in a lightweight 2wd race truck could work fine although there's always the Lightening swaps with the 5.4. (Which I think is over rated if you want to mod right the first time and want big numbers.)
5.4 makes 350 torque at like 2000 rpm, much stronger engine. also dont forget if you want to change the rear diff ratio you also need to change the transfer case gears to match if it's 4x4.
sounds about right, but application is key i think in decision like this one, I say go 4.6 if you want a higher revving daily driver / race truck, go with the 5.4 if you want a workhorse / rock crawler, just my opinion from what i've heard, I'm sure some one will correct me if I'm wrong :P

in that case i would def go the 5.4, otherwise you'll overwork
the 4.6 in the mud, unless you have oem tires "imo", but i'm basing my opinion on limited test....

You do not do anything to the transfer case when doing gears, If you are 4X4, you just change the gears in the front diff to match the ones in the rear
ie( 4.56 in the front diff aswell as 4.56 in the rear diff). nothing in the T case.
I have owned both,
My 97 had the 4.6, it was a regular cab, after i put on 285-75-16 MT i could tell a huge differance, and it got worse gas mileage than my 5.4. also pulling trailors, it was allway shifting down on the smallest grade.
My 02 has the 5.4, It is a supercrew, I ran it for 2 years with 315-70-17 with no problems, I even towed my 25' Camper with no problems. you can def tell the differance between the 2. i now have 4.56 gears in this one w/ 35's.
If you have the choice go with the 5.4
like said above, same hp, but Tourq is better with the 5.4
99-03 4.6 has 260Hp, 300 TQ
99-03 5.4 has 260Hp, 350 Tq
But the 4.6's 300 Lbss of tq is like 4200 RPM where th 5.4 is @ 2200 rpm. .
With a lift planed, i would def go with the 5.4.
