As far as the low fuel pressure at times problem...probably running out of fuel supply. Perhaps a booster pump with a Hobbs switch that kicks in when the boost reaches XX psi would fit the bill?

Why would FPR not be affected by the lost vacuum?
I had a Hobbs sw but now have a 255 lph fuel pump, should be enough.
Dyno tuning is good as long as the person doing it is able to use the software. I personally don't recommend mail order tunes, especially for power adder applications.
If anything, having no vacuum to the FPR will cause a rich condition at idle or low throttle, but it won't be the end of the world. Do you have AFPR installed and set to what works best for your tune and injectors? Pulse width is the main controlling factor in how much fuel gets into the engine anyways.
You should see more fuel pressure with less vacuum.
This is exactly my point...less vacuum should increase the fuel pressure. If the volume required is exceeding the fuel pump supply the effective pressure will go down.

I've got the tune running very well now, it's running slightly rich (<1 point). The guy with the dyno is good, best in town. I plan to go soon, just wanted to work out a few more things like brake issues

After I start the truck, pressure is good but at some point it lowers. When fuel pressure is below 30, I press the accelerator and the motor always seems to have enough fuel and not run lean (AFR gauge next to FP gauge). About half the time I press the pedal, pressure comes up a bit. So pressure is there and seems to be efficient?
