Deleted fuel bowl, now batteries die?

I just put in the driven diesel fuel bowl delete regulated return and post pump fuel filter kits. I just left the unused fuel warmer plug hanging. Does this plug draw a charge? Is it what is killing my batteries? I did remove the alternator, however i don't think i killed it by removing because it charges the batteries after a short drive. The truck is not my daily driver so if it sits for a a couple of days it is dead. I was not having this problem before so I know its not that I dont drive it enough.

If you accidentally shorted the alternator, it may still charge but draw current while not running due to a bad diode or regulator. Does the alternator case feel warm to the touch even when not driven? Does removing the cable from the alternator produce a significant spark when reattached? Just a couple of things you might check.

I disconected the batteries before I took it off and put it back on before reconnecting but I'll check that tomorrow. Thanks for response.
