Make sure all connections are clean and tight including the ground leads on motor. Also check connections on the rear of alternator. This is where I would start. I'm sure some one with more experience will chime in here to help.

Pretty biased since I've had two alternators go in the last 23 months, but I'd swap a known good alternator into the truck just to be sure that's not the problem. The regulators on the back can be problematic.
X2 on all connections clean and tight. All fuses are good, correct? Battery clamps not cracked? Easy stuff first...

alternator, have it checked again by a different shop and if you can swing it, buy it with lifetime warranty... 3 alternators on my 7.3 dually replaced so far... load test the batteries,had to change my new(chain store) batteries two times in 10 months... check the two wire plug for damage/internal short... check the 10 guage wire's lug connector at the back of the alternator for rust or if is burnt.... good luck
