I have a 2004 F350 with 160000km on it. Due to a failed oilcooler i pulled it in the garage and did the following.
-replaced oilcooler
-EGR deleate
-head gaskets/ APR studs
-glowplugs and harness
-injector orings
-AFE intake
-replaced both batteries
-oil change
-fuel filter change
Now i know not all of this will be relivant, but even when the oilcooler went the truck ran great, now here are the issues.
-truck idles fine
- revs up in park or nutral (3000rpm+)with little smoke untill you let off
-has no power whatsoever when put in gear(and heavy black smoke)
I have rechecked all plugs and connectors, it has no check engine light, and no codes show on my primitive reader...the truck has no programer and other than my recent mods is stock. If anybody can shed some light on my issue that would be great.
When you do an egr delete you need to leave the egr valve in place and plugged in so the pcm can see it. If you don't one of the things it will affect is the clutch fan, I'm not sure what else it affects but you can get an SCT tuner and turn off the egr and get rid of the codes.
You pulled alot of things off the engine. Back track and make sure that you plugged all the harnesses back into the right sensors. If it ran fine before, then it was something during the intallation of the other components. Good luck!
General observation -and you prob know already- black smoke is going to be too much fuel. Did you get the oil out of the injector hold down clamp bolt holes in the head? I understand oil in there can result in the bolt being too low on torque. New copper washers and all of the old ones removed? Can you see ICP/IPR values with your scan tool? It would be good to know what's happening on the oil side of the injector also.
On a side note, keep track of your factory filter assembly and hardware. It will be a quick sale on the classified forum, or you may want to re-install it after you live with the aftermarket set-up for awhile.
It may not show any codes if it hasn't ran enough. Some codes require it reach a certain temp or rpm or throttle position in order for the code to set. However with an over fuel condition, hydro locking a cylinder is a real concern, especially with brand new headgaskets. Letting it run long enough to get to normal operating temp would be a gamble.

when I did my egr delete I had the same problem, I missed the boost hose on the right side of the intake, hooked it up a good to go. the sensor is on the firewall and a hose to the engine
Yup, MAP sensor is used for fuel, as well as MAF sensor. Did the new intake have provisions to mount the MAF?
It's difficult to troubleshoot these trucks without some type of device that can display live data. You really need a handheld scanner, a ScanGauge, a smartphone app, or computer software that will show live data.

Tuner not needed for a 2004. Your EGR delete is not your problem. Like Rusty said you need a better scan tool. Until then double check everything you did. Good luck, let us know when you figure it out. It is something simple IMO.
