Ive never heard of any issues. I think its more of a safety issue than anything because of the stability of the truck by jacking at a single spot in the center. I can tip side to side very easily. Thats what jack stand are for.
From what I understand, it isn't anything about bending tubes. The issue is that you can "warp" the casing just enough to cause a seal issue between the diff cover and housing and end up with a slow oil leak in the rear end. Most people don't check the oil in their diffs and this would cause it to eventually empty out and you know what happens when metal and metal contact each other. Jacking up the truck by the tubes won't hurt anything, what do you think your leaf springs are sitting on?. The axles are usually designed to be bolted either on top or below the leaf springs as well, in case ford would have have need to do that in a future product. I jack up the differential by the tube and place a jackstand on the tube as well. I usually fit the jack pad right between the 4 bolts that hold the leafspring pack to the axle.
