Read posts on payload. I have three pallets each 1,000lbs-Is there an agreed upon position for the pallet: that is, closer the tailgate or nearer to the cab?
As close as possible to the cab is what I would do. The majority of the load will still be on the rear axle, but that way you put a little bit of it to the front as well. You are going to take them one-by-one, right?
I know going over payload rating is bad but sometimes you gotta do what you gotta do for work, but 1000lbs is no problem. Most ive had in the bed so far is around 2500lbs maybe 2700 in my 2011 150. Only gone to or over 2000lbs about 3 times or so, squats down a lot but never had a problem the 2700 load got too close to the bump stops for comfort so I will probably be getting air bags. Drive safe give yourself room when you have extra weight and you'll be fine
