As for the OP's odor problem - there are enzyme-based odor removers for pet odors that work fairly well - maybe something like that would help...
Find a crime scene clean up company and get what they use.

Actually I recomend cleaning it with fabuloso but before you do that remove the trim area and then prep a shop vac of the local car wash with one of those reducer necks that have about a 1 x 1/2 inch inlet and sweep under the carpet while applying the materials use water and what not, with the fabuloso. Vac it all out.
Air and dry the vehicel after cleaning it.
Then us a old pillow case and fill it with crushed charcole and put it in the vehicle on some dry area and just leave it for days, remove it and replace it once.

I had to go home and find my bottle. You made me think, I actually have a bottle of that stuff. I've actually had and been using a couple of bottles of it for a while. It's called "B.M.O.C. Fresh", it's made by a company called Selig Chemical Industries. I don't see a website on their bottle, but the address and phone number are; 840 Selig Drive, S.W., Atlanta, GA 30336, 404-691-9220. I think this is the stuff that you want. I says that it provides excellent breakdown of starches, carbohydrates, tissue, fats, grease, and oils. It digests and liquifies wastes and neutralizes malodors. We use it mostly for adding enzymes to our septic tank.
why not just buy yummy scented carpet odor destroyer powder and leave it sit on the stinky area for a few days then vacuum it up like you do with house carpets. I bet it will work..
(my grandmother had a cat and it got locked in the spare room and i think it peed or something but it was foul smelling so i used the powder carpet cinnamon scent stuff and let it sit for 3 days and the smell was gone..so thats my advice)
I'm thinking that this is a great idea. I have not tried it but that stuff kills germs, bacteria and mold. All those things just keep on generating nasty odors. So if you could kill them all at once, it might just take out the odors at the source.
And it is pretty cheap.
And taking out all the carpet and leaving it out in the sun for a week should do wonders.
