Our engine is a 1966 289 2bbl. If I understand correctly, the 289 2bbl has dished pistons and the 289 4bbl has flat-top pistons.
We want to increase the compression. Will there be a clearance problem if dished pistons in this motor are replaced with 289 4bbl flat-top pistons?

There were three different 289's in that year. The 2 bbl had the lower compression ratio. The 4 bbl and the Hi-po motor shared the same comp ratio. The only thing different between the 2 bbl and 4 bbl motors was the comp ratio and the intake and carbs. So, in short, yes, you can use the flat tops in the 2 bbl motor.
